EDIT1: Looks like it's my fail, 'cose it updates correctly in some situations..
EDIT2: Yup. I forgot to make it int from obscuredInt 
At start i have customData "value"=10
When i change customData to 20 and call Update()
I get message with succes:true and user.customData["value"]==20.
BUT!
When i reload page and read customData again, i get value= 10
wtf?

So are your changes working? Anyway I'll be away for the weekend, I can give support at Monday if needed.
PS: I read your edit about obscuredInt, are you using the AntiCheat package from Asset Store? I have it but still had no chance to try

Yeah, i used AntiCheat in all my past projects.
Everything's working now.
